Well, two options as I see it. Lightning and thunder, or a gigantic monster about to smash your face in.

Actually, it might be a kakapo/owl parrot doing it. Wouldn't be unlike Toady to go deep enough in detail to include the fact that these blighters' mating calls are known as "booms". Wikipedia even claims that they also make a metallic "ching" sound when they're done booming, which sounds about right for what you're seeing.
Or, i could be horribly wrong and it's some gigantic giant giant stomping around in the distance, looking for hapless adventurers to turn into fingerpaint.

...it being a massive statue cast from a single block of bronze and therefore unable to make any kind of metallic sound aside from maybe a hollow "doing"? At least that's how I always imagined them. I just can't imagine a colossus going "ching"

Well I know I've run across my share of traps in this new version.. I don't think that was a feature in the last one. My guess is someone rigged up a weapon trap or something. Either that or a grenade

Who knew? It's more of a bass synthesizer note than a boom, like a dubstep parrot.

The sound method could be really useful. You could add Godzilla complete with the AIeGRRRrruH sound.

I found this thread when looking for "a low boom". When I started searching the area, I found a kakapo. So, this definitely seems to be the answer.
