Title: Waiter, There is a fly in my dwarven syrup roast!

I have about 6 or 7 swarms of flies circling my food stockpile and it is not doing any good for fortress morale. Is there a way to get rid of them/prevent more from showing up?

No, the flies are invincible. I have seen them survive magma.

Cats can help rid a fortress of vermin, but they provide another problem in lagging the fortress up when they breed.

Cats can't touch flies. I would think that your food stockpile is near the top of your map which is also near a pool of water. The pool is where the flies spawn from. You could dump magma into the pool to potentially solve the problem.

Flies are spawned by pools, rotting things, and dead things.  Keep those away from your food and you should have few flies.

I found in general having a food storage area inside soil instead of rock would cause flies to spawn. But maybe there was a pool nearby those times, I don't remember. Still! Dwarves like their food far from that evil thing in the sky that makes them vomit, so bury it down a few layers in the warm bosom of the earth.

there's not much you can do about the flues, but I think that if you put all your food in barrels and move it deep enough into the ground, the flies will eventually leave on their own. I always embark near lakes and oceans and I barely ever get any flies because all my food is heavily secured either far underground or high enough in a tower that the flies don't seem to recognize its existence. Having an outdoors refuse pile and a cat seems to help prevent flies too even if they don't get rid of ones that are already there.

If you're really desperate to get them gone fast, you could take the [VERMIN_NOTRAP] token off of them in the raws then watch as they get massacred by any nearby cats.
