So I popped into DF after a dry spell of not playing and looked around for a spot to fortressify.

I find a great spot; magma, brook, trees, sand...

Except when I arrive, no magma.

The intro message mentioned 'magma men' as well, but they aren't on the unit menu.

Is there any possibility it is capped?  Or underground?  Look for obsidian.  I'm assuming you didn't use any reveal programs.

This makes me wonder, actually.  Units don't show up unless you can see them, right?  I'm pretty sure Hypnotoad & Friends didn't show until I breached the underground lake.

Also, yellow sand that's a layer underground is being marked as aboveground.

Units only show up after you have discovered them. Try zooming to the magma men. That will tell you where the magma is.
When the magma is shown on the embark screen it means that it is at the same level or higher then the lowest tile in the 48x48 square. This means that it can still be covered by a higher level.
