Sorry for long reply, final exams :(
1. NO. Game is not running. I always save the game, quit, then copy the entire save directory to a backup folder
2. As time consuming as it is (not really, 5 minutes max for 2+ year fortress. but in this age it's an eternity), I always wait for the copy to fully go into the backup directory.
3. I don't really get this, but I let the game finish saving and then select the quit button

Are any other files modified outside of the save directory when saving?

I know save scumming might be looked down upon, but when I am trying to make exploding goblin sappers I usually find it in my best interest to make backups.
However because my fortress is a few years old there are a lot of seasonal saves.
In my past experiences I just deleted the saves that weren't the past 4 seasons saves and the recent save. This helped reduce time when making backups. But the last 2 forts I had were ended not by magma-geddon but by Nemesis Errors, meaning my world and saves were corrupt (I think).
SO HERE'S THE QUESTION(S):
Does deleting old saves of the same fortress increase probability of errors in the future? Have Nemesis Errors been given a clear reason as to why they happen, like direct causation? Is trying to make a goblin armed with explosive barrels awesome?

I heavily modded my game this embark. Enabled Orcs mod and made goblins and kobolds attack more often and stronger. To offset this I of course modified my embark screen to have adamantine (2000 Dwarf Points a Bar, thinking of upping it) End of year 2, my armorsmith gets a mood and creates an adamantine plate mail. Nothing too fancy, just has dog leather on it. Will make the upcoming sieges more interesting.
Also, all the cat's I embarked with decided to try and take on the GCS at the other end of the map. My food stores are flooded with vermin but no one seems to mind. Odd.

My Artifact Adamantine Axe wielding Champion lost his only war dog and was feeling unhappy, so I took him off duty. Unfortunately, I just drafted 2 recruits to spar with axes. The barracks needed a new paint job. My Champion felt better later though.

Water that falls down a waterfall retains the pressure of the river above.

So if water falls down 7 z levels, it now has 7 z levels worth of pressure and will fill up to those 7 z levels. This is why you never build waterworks downstream of a waterfall, without first pumping the water to neutralise it's pressure.

Replaying this world since much fun was had last time before Nemesis errors.
A word of warning though: The mediafire linked region data isn't generated using your raws, so many changes you made to reactions, etc, might not work.

When I selected my entire fort for smoothing...

...and wondered why three months later my farms had stopped producing...

...turns out you can't grow food on smooth stone. Rather, you CAN, but as soon as it gets muddy some industrious dwarf will run on over and clean it up (with no tools, I can only assume he's eating it).

The only time they seem to be efficient cleaners, too.

I think the point of  making bucklers may be that they won't get mixed up with your regular 'for-use' equipment. If you have a load of copper greaves lying around then your soldiers might pick them up instead of the high quality steel ones you want them to wear.

With bucklers this isn't a problem because you can just avoid ever telling your soldiers to use bucklers.

This. I had 2 axelords die because they had full copper plate when I thought they had full steel.

Unfortunately, my world got Nemesis errors and no backups work. So I have to start from the beginning. YIPEE!

Slightly related question:
Will my legendary mechanic get a bad thought from disassembling an artifact trap? I know dwarves get pissy when their masterwork and artifact creations are destroyed, but since the mechanism isn't really destroyed, is it safe?
