I think the dorfiest way to deal with the caverns is simply leave them be, ie just open them up to the side into your pit. With some nice overhangs and smoothing nothing should get out except fliers, and some marksdwarves should be able to deal with those. If a flying FB shows up, hope that your marksdwarves are up to it
Remember that wagons need a path of three tiles to the trade depot, without any doors, traps, or pressure plates as obstructions. That will probably be the main stumbling block.

I like starting in the caverns, I think they give extra style and I dislike hugging the surface - I'm not a hobbit, darnit. It also allows you to start with only a pick and an anvil, anything else you ever need is down there.

This is my current fort, with the remains of the cavern floor mostly floored over. The fort itself is a combination of traditional digging and some built structures, notably the dining hall and barracks.
