I don't mean to spoil you victory, but

This fortress is pretty young. Most of this wealth actually comes from a single artifact adamantine statue. (with like a bazillion gems in it).
When statues are built, they count as furniture, displayed items and architecture. So I basically got three times the value out of this single absurdly valuable artifact.

Aquifers are typically 1-3 layers deep. If you are REALLY unlucky, they can go up to 20 layers deep.

An aquifer is either completely in stone, or completely in soil. Usually soil though. If you have a soil aquifer, once you reach a stone layer, it means the aquifer is done.

If you are using the aquifer as a trap, you just have to make sure that your trap is higher than the aquifer, so gravity can do the draining.

you could make a flood chamber. Just put two bridges at either end of your entrance hallway. Use it like an airlock to trap enemies in it. Then, open another bridge in the side which has river water, and, once they are all drowned, close the river bridge, and open another bridge that leads to the aquifer.

I saw a bug once where if you mine all the roots from under a tree, then cut the tree down, a hole appears underneath the trunk. Is this possibly what happened?

For number one, rivers will sufice just as well as an aquifer. Rivers have an infinite source tile where they enter your map.

4 g's is the max acceleration. A human can easily survive that for as long as they need to. (might be a bit uncomfortable though.) As for the engines, it is 2000 years in the future, I am sure an engine running on nuclear fusion can provide 4 g's of acceleration to that tiny ship.

lasers travel at lightspeed. Ships in space can travel really fast as well, since the scouts have 4g's of acceleration, it would take them 30ish minutes to reach the other ship under constant acceleration.
