You can officially designate a dining room as a meeting hall. Ditto wells, but that tends to encourage drowning accidents. (And not the good kind of "accidents".)

How far horizontal or how far vertical do bedrooms need to be away from mining and workshops?

My "Depot access" highlighter highlights some REALLY odd paths as being accessible, but pretty much everything (including all of outside in the grass) is apparently inaccessible. Why would that be?

Workshops do not currently produce noise. Mining needs to be eight tiles away. The wiki article covers this subject well: http://df.magmawiki.com/index.php/Noise

The depot path needs to be three tiles wide to turn green. Somewhere between the depot and "outside in the grass" you have a chokepoint; look where the green specifically stops. Note that right now with 31.18, none of the merchants use wagons and so it is not vital that you have an officially-accessible depot.

My military commander just claimed a crafts workshop and started drawing pictures of skeletons.

I've had corpses littering the ground above my fortress for over a year, but apparently none make for workable bones.

How can I get him some bones fast?  Anybody know?

Butcher an animal.

With my setup at least, scrolling the wheel the opposite direction doesn't make the font any bigger than what it starts as, just brings it back to full-size if I have zoomed out. So the only way is to find a font that is by default larger?

Additions/corrections to apple_cheese:

Ramps are usable, but can get complicated. Digging stairs is the simplest option; 2x2 or 3x3 squares of them help prevent congestion later. Down-only on the first level, then switch to up/down.

You don't have to make an actual multistory tower, but putting a roof on top prevents attacks from flying enemies.

Merchants don't currently use wagons, so you can put your trade depot anywhere that your dwarves can go, and the merchants will lead their pack animals there.

Merchants will sometimes sell wood to you as well. If you're chronically short, the only thing you need it for is beds, and making charcoal to get your non-magma forges up and running.

Once you've turned on the Truetype font option, is there some way to make the font larger? (Using the scroll wheel on my mouse makes it smaller..)

One my dwarves was possessed and produced a figurine. It wasn't worth a whole lot, but it depicted a human being killed by a Cyclops named "Nepe Twinklingmassive the Renowned Sparkle." :D

My medical dwarf keeps sitting near the well with a bucket in hand, tasked to apply a cast but just staring at it stupidly. The Liason does not consider the replacement broker an acceptable substitute and is dutifully waiting on my Leader's hopefully swift recovery. Is there a way to get a pre-filled bucket of water?

Plaster is bugged, resulting in the behavior you're witnessing. In future, stick to using splints. As for breaking out of the current jam, you might try forbidding the bucket the medical dwarf is carrying.
