Butcher all but 3 or 4 of each animal, problem solved.  Make sure to keep a breeding pair if you want offspring.

Trap door quantum stockpile. Channel floor. On upper level, lay hatches. Lay stockpile on upper and lower levels. Connect doors to repeater. Food is stockpiled, and dropped to lower level. Hatches close, process repeats.
Does this actually work? I thought you couldn't put stockpiles on built stuff like hatches.
As he described it, it wont work, however you CAN designate a dumping zone on the hatch, then designate spare food to be dumped, then open the hatch at let it fall.

However, that is a whole lot of pointless work when you can just designate a 1 tile dumping zone anywhere on your food stockpile, then dump all the food and it will all be stacked on that one tile.  After it has all been stacked, reclaim it and the food will all be in one tidy pile on the food stockpile and will never rot and stay there until it is needed.

I am pretty sure that brook tiles are more akin to fortifications, in that they allow liquids to pass, while appearing impassible to pathing.  This would explain the situation in the OP, as there is a long standing bug where fortifications filled with 7/7 water are passable to submerged creaturse.  My guess is that the capybaras went for a swim in the channeled area, and wandered downstream through the buggily passable tiles.

Actually, does it not have its own pretty much nearly infinite variation of histories?

I think a little more technology could be added without major problems and remain properly dwarfy, especially if magic comes along and elves stop being gimps and humans become overpowered...

I want gun powder and steam power, then I would be in dwarf heaven forever.  I am pretty sure once dwarves obtain steam power and gunpowder they can space-travel.

I have run into caverns that have no water source, yes.  If you are really concerned about your situation, I would suggest running dfreveal from the dfhack toolkit and having a look around your caverns.  If no water touches the edge of the map, then you have a finite amount, if there is a bit of water that touches an edge, however, that should refill.

When you said you had been up all night that made me agree with malvados suggestion, because the last time I had done that the same thing happened to me. except it was food being ignored and all the plants my herbalists were gathering were rotting on the surface.

falling rocks build up a... large... amount of inertia as gravity does it's work, like, to the point where someone's head will blow apart if they're standing in the chute. One tile of restricted traffic (d>o>r>enter>enter) will do the trick.

I don't know where you got this information, but it is completely wrong.  For as long as there have been Z levels in DF, falling objects (aside from caveins, those are different) have never caused damage when falling on things, wether dwarves or other objects etc.

I am going to echo the suggestion above to check your orders menu that dwarves are not set to ignore wood.

Are they not removing the floors, or did they deconstruct the floors and are now ignoring the resultant stone after you d/b/d'd them?  If they did not deconstruct the floors check for pathing problems, if they are not dumping the stones check that your dwarves are not set to ignore outdoor refuse with the o-r menu.

Some non-shearable animals hair can be spun into yarn, but you have to get that hair by butchering the animals, and only some of that hair can not be woven into cloth, most is stuck being yarn forever.

I get the fact that it's fat... but why doesn't Today just make it say something like "cancels render fat, no fat"

Because the game is still under development, and things like this happen occasionally when changing things.

I use the 4 tile repeater all the time, you probably hooked something up incorrectly or something.

I did not read every reply, but regardless of whether you leave the magma connected to the sea or not, if you situate the impassible tile(the dark green X when placing the buildings, top center for furnaces, right and left center for forges) of the workshoops over the magma holes, then nothing can get through anyway.
