[snipped]
The general idea is sound. Why should individual atoms work differently than whole scads of atoms?
Issues of scale. For example: I have no issues with individual atoms, or even small compounds, entering my bloodstream. I would not, however, like to find out what happens if an entire cat made it's way in there.
If your bloodstream was big enough, it wouldn't matter. Besides, the analogy is faulty--a better analogy might be comparing what happens if some weird quantum effect happens to an electron and asking why that couldn't happen to or affect a person.
But my bloodstream isn't big enough, that's the point. Quantum effects don't scale up to our everyday, classical-mechanics scale. And we should be thankful for that. 9 out 10 times, the answer to "what would happen if X did scale up like that?" is "the universe as we know it wouldn't exist".
And even if I accept your premise, what about when the effects of quantum thingies affect the macroscopic world, a la the exact thought experiment we were talking about?
They only do so in a statistical sense. That's the big flaw in the quantum-cat scenario.
What about when the quantum-level effects of a handful of atoms affected the macroscopic world, most crudely via computers doing something if sensors they are hooked up to detect something? Which is pretty much what Schrodinger's Cat is...
Take out the cat, and after an hour the flask is half shattered and half unshattered, because no one has observed the atom's decay or any of its effects. Is this essentially correct, and if not where does the flaw in my reasoning lie?
In the assumption that quantum superposition is a phase that lasts until the effects are observed. Variations of the double-slit experiment have shown that simply creating the possibility of observation is enough to collapse superposition. Even if that observation would be after the fact.
It's official: Quantum physics are insane.

I move that the OP contain a TV Tropes link to our fine fortress!

It's a wood ring, but it has images of our fortress and my sweet coat! That makes it way dwarfy!

"If not new species" as in "I know we couldn't make new species, but here's something else that could be neat." Geez, I suck at communication.

TYPE BAT MOBILE
USE BATMOBILES BACON GUN ATTACHMENT TO SHOOT BACON AT FACEHUGGERS.
[1] You can't find the Batmobile's keys. Smooth. You have everything from kryptonite to the Koran in that utility belt, and you don't even have keys?

ASK MARS FOR MOAR AMMO. THEN, DESTOY THE XENOMORPH PERSON.
[1] Mars reprimands you for not filling out proper paperwork and demotes you to God of Crossbows.

GM Turn
Across the city, anyone not respawned into a non-breathing or Martian form and not in a sealed something dies. The air is full of wails of spirits trying to respawn.
Yelpir [5] converts some passing spirits to Scientology. The Scientologist facehuggers [1] hug each others faces. Smooth.
Bavim [2] tries to shoot again, but no oxygen. Oh wait. [3] Bavim makes a little oxygen with demigod powers.
The spaghettiborgs start praying. [4] Several of them are sucked into a vortex, creating the Cyborg Spaghetti Monster, [6] which cannot fly and crushes everything. [4, 6, 1, 6] misko27 is saved from embarrassment by needing to respawn, and both Furtaka and Spinal_Taper ate too much spaghetti. Cyborg spaghetti.

TYPE IN DOME MECHANIC KIT
FIX DOME
[3] You get a dime mechanic kit. [1] You destroy the dome.

Posess android
[5] The androids were assimilated, so you possess a bunch of scrap and make a scrap golem.

RESPAWN AS GOD OF GUNS. FIX DOME.
[6] You respawn as the God of Guns! Your boss is the local god, Mars. [5] You destroy what's left of the dome. You're a god of guns, how do guns fix things?

GM Turn

Yelpir [5] coughs up some facehuggers. Scientologist facehuggers.
Bavim [3] torches the immediate area, including some pugs.
The spaghettiborgs [4] aim and fire at Doomblade. [6+1] He returns fire, destroying their missiles with bullets, but now the god of guns is out of ammo. Wow.
You've got about a turn to make sure you can breathe on Mars...Wait, all four of you can.

"Victor asks , were would Daren be? "
Put armor and coat back on then look for a way to sneak in
"Daren is...probably in his dorm."
[5] Victor looks around and finds several young women and a guy lying on the snowy ground. Nearby is a policeman in a weird facemask thing, who asks what Victor is doing. Not seeing any reason to lie, he says, "We're rescuing a student trapped inside."
The officer shrugs and says, "I've already violated procedure to help some people, might as well let out in." He opens a doo on a nearby building and wishes you luck. You follow Gretchen as she walks through campus, calling Darren's name.

A barricade in the goddamn metro. They're serious. It's getting closer to noon, I can't get through that barricade, they'll recognize me. I'll have to try somewhere else.

Eric Romani: Find nearest exit, head towards city limits. Keep that gun concealed this time.
[5, 1] Eric hides his pistol but manages to get lost when wandering around the edge of the barricades. Well done. You appear to be somewhere around the Museum Campus.

Phillip tries to chat with nearby officers, about any of the following subjects they're willing to talk about:

Size of quarantined area, just the college?
Heard rumors about what's going on?
Seen any of the sick?

Side from a few people who were coming out of a nearby building, nothing of note occurs. This gives Phillip a chance to converse among his peers. They all heard that the whole campus is supposed to be infected. The quarantined area is a few blocks around the campus, and the inner quarantine is supposed to be held until quarter after. None of them know what the symptoms are--they've heard everything from instantaneous blood clotting to massive rotten areas to zombies. No one knows what's going on, and that scares everybody. Thank God the cops are getting airlifted after the quarantine over all of Chicago starts.
Speaking of which, it's going to start 10 minutes early due to some sick people reaching the edge of town. Those on the wall start dispersing.

NO.

Jessica grabs a box of Granola bars and walks with her mother, following the trail of cars. Maybe they'll find the owners...

And don't start telling people to give actions after less than half a day. RTDs don't have to move this fast.
"Jess"

Grab the things from the car, climb on top of a van or something and try to see over the cars.
Jess grabs the bag full of her most important things, including her laptop and an old, fond stuffed rabbit that she's had forever. Climbing up on a car, Jessica can see some activity a mile or so ahead. She and her mother head up that way. Jess starts coughing.
Once they get to the movement, they can see that it's several cops moving a small crowd of people through a hole in a wall of plywood and drying concrete. Some cops note Jessica's cough, [3v4] and despite her mother's best efforts, she can't convince the cop that she just has a cold. The cops stop the flow of people and start calling each other on their radios.

Robert:
"What's the alternative, Dying in the streets?"
Try and get up onto the barricade, again.
"I suppose..." The cop is distracted by another guy, wearing some sort of padded foam armor and carrying a wooden sword followed by a couple of girls. While the cop is letting them in, you consider climbing up the barrier before realizing you are on the outside of the quarantine. You are driven to the hospital, a place full of dying people. You chat with the girls.
Xing Li--An Asian girl, short but sweet and studying chemistry
Francine MacDougal--A thin, green-eyed, red-haired Irish lass studying literature
Jacquelyn Sawina--A nice girl, average height and lovely shape, studying astrophysics
Roberta Zimmerman--A tall, buxom blonde here on a soccer scholarship and studying acting
Krista Maynard--A chubby but lovely young lady studying biology
Erica Nordstrom--A French girl, short and slim, athletic and a close friend of Xing's, studying chemistry
Isabel Harrison--A quiet girl studying computer science.
There, now they all have names.

There are 15 minutes left before the end of Turn 1. What do the five do?

I would have posted earlier, but real life intervened.

RISE FROM THE DEAD AS GOD OF THE FORGE.
[2] You do not respawn.

RESPAWN AS BATMAN, BATMAN CAN BREATHE IN SPACE
REBUILD SPHERE WITH AIR
[4] You respawn as Batman. [3] You rebuild a dome. It is not pressurized or entirely airtight.

Detach spirit from body via pure force of will
[5] Wow, the one guy who could have survived discorporated himself.

We need a hero. The hero we choose is Izanaki, the god of the sky. I merge wth him.
[4] You merge with Izanaki, who promptly [4+3v3] kicks you out of himself, stripping you of your power. So much for virgin sacrifice.

We need a hero. The hero we choose is Izanaki, the god of the sky. I merge wth him.
Battle the stuff I made and I'll make more money.
[6] You fight the army of spaghettiborgs, the forming xenomorph queen, and the demigod army of frying pugs. Guess how well it turns out? You are too obliterated to make money.

Swap bodies with one of the cyborgs
Technically, they're androids, and [2] your lack of fingers catches up to you.

SHOOT BAVIM AND THE EXENOMOPRH QUEEN WITH TANK.
It's supposed to be xenomorph queen...it is...
[4, 3] You shoot the divine beings. The xenomorph godling [1] loses its head, and Bavim [4] only loses a few frying pugs. It affects Bavim more.

GM Turn:
The xenomorph [5] regrows a head and decides to name itself Yelpir.
Bavim [5] fries the tank. [1] tank is immune to fire damage, but its fuel isn't. Doomblade needs a respawn.
The spaghettiborg army [5] assimilates nearby robots, computers, and pasta shops.
Everyone needs to figure out some way to breathe in the Martian atmosphere, or else they'll need a respawn.
