A survey ship found them hiding in caves, marked them on a star map, and a colony fleet set out to take the world for their own. Were it not for the warp storm rendering Tau space inaccessible for 6000 years, they would have been wiped out before they could ever seriously threaten a single Guardsman. Just imagine how many other primitive species were not so lucky.
Hell, when the Tau first began showing off their technological might all those thousands of years later, no one even thought that they might be the same bunch of cave people until much later.
Also, the Eldar are theorized to have engineered the Tau to be a weapon against the Imperium. Or something.
Besides, the Eldar and Tau fight as well. If I were the Eldar, I'd want to make sure that my newest plaything couldn't turn against me. If the Eldar can see that butchering a million humans now would save the lives of ten Eldar in 200 years (and they'd do it, too), shouldn't they realize that the Tau would not be particularly fond of their "creators" 6000 years down the line?
