Majora's Mask is a separate place / universe and OOT was literally centuries ago; the Hero's Shade is, I believe, heavily implied to be OOT! Link, but really old, and also dead, and also a magic skeleton who tells you how to stab people the right way.

Still, the point about the clock is valid.

((....wasn't there a clock tower in Castle Town by Twilight Princess? Certainly, from what I know of the timeline, there's one by Ocarina of Time, and I doubt that technology regressed to the extent they lost a clock tower.))
