A religion devoted to him? Nope? Genocide on a daily basis? Again nope. Repression, corruption, and generally the systems of a (necessarily) brutal bureaucracy? Nope.

He'd hate the religion. He's totally absolutely cool with genocide. If you haven't read the Horus Heresy, one John Grammaticus (A Gamma or Delta level psyker/assassin guy, which is powerful as fuck, but still easily capable of being sane) once meets the Emperor, and sees past the glamor the Emperor generally projects to people, to the real Emperor beneath. He is both amazed and awestruck by the majesty and nobility of the Emperor, and horrified and scared ABSOLUTELY SHITLESS by how ruthlessly bloodthirsty the Emperor is.
Repression, cool. Corruption, not cool, would be... Dealt with, methinks. He is cool with a brutal bureaucracy, so long as it gets things done.

Also, the Emperor hates aliens. He IS willing to tolerate them in specific cases, but in general, his opinion could be summed up as 'Xenos? All I see is target practice.'

I'm pretty sure the Imperium would stomp the Federation, Emperor or not, for a couple reasons. One, they are an Empire of a million (Or more) worlds. One cruiser of theirs is 12 miles long (IIRC) and they have hundreds of thousands of them. The biggest ship in the Federation MIGHT be half a mile long? Maybe? You can say that the Star Trek ships have powerful weapons, but they really don't. They are accurate and fast firing, yes. But they are not powerful. Comparing a Lance array, which can melt the surface of a continent off, to a phaser bank, which can... Provide some pretty okay orbital bombardment, is an exercise in futility. The Imperium of Man is hilariously, hideously over the top. Every ship they have is an 'End-boss, final fight, superbattleship' from most other series. The Super Star Destroyer is... About as big as a normal Imperial Cruiser.

Two, they would declare the Emperor a heretic, imposter, and all sorts of other rude things. I know better than most that the Emperor is on a godlike level of badass normally reserved for deities such as Odin or Zeus, but no matter how badass he is, he would be fighting with a hideously smaller, vastly outgunned force.

Three, the one thing the Federation would really have going for them is... Reliability. And transporters, but that would backfire horribly if they used them to board. Better to transport bombs across. Federation tech is highly reliable. Their warp drives are reliably fast, and thus they would be capable of coordinating and striking targets better than the Imperium. A trip through the Warp can take 2 hours or negative 8000 years, depending on how shitty your luck is and some other things. The Federation would probably have to resort to guerilla warfare, and that would still be a losing prospect, because the Imperium would just start exterminating Federation worlds until the fleet was unsupported and had nowhere else to go.

Star Wars versus Imperium is a bit better matched, IMO, because SW ships are much faster than ST ships, and far better armed. They are still much smaller than Imperium ships, for the most part, but now they have the punch and speed to perform a REAL guerilla war.
Well, there goes my speculation. :P
I can say that the Federation as we see them would lose. Only argument I can come up with is 'let them develop for 40000 years and we'll see how puny they are', but as we see them now, Federation loses.

You're assuming the Emperor fights against an Imperium built on his visions - sure, corrupted, but not beyond saving, rather than taking over them and subjugating the alien-loving Dark Age of Tech civilization he certainly didn't have a high opinion of (but maybe that's because of how it ended up). The Imperium wasn't all that nice while the Empy still lived, y'know.
I was under the impression that he only felt it necessary to intervene when humanity was dying; hell, he probably instigated the Dark Age of Tech, what with him always subtly manipulating humanity and all that. And the Imperium, besides being really big, is (from what I know) not what Empy wants. A religion devoted to him? Nope? Genocide on a daily basis? Again nope. The Imperium has bigger spaceships by a longshot. It also has psykers and competent infantry and armor. And Space Marines. And the Adeptus Mechanicus, which has its own military. And Q would probably be condemned as a heretic and overwhelmed by Inquisitorial psykers, which would be hilarious.
Discounting the Q, all of them, it'd probably be a pretty big morale hit to see their own patriarch fighting against them.
Because there's about 10 million Q or something like that.
How many psykers get sacrificed to the Astronomicon daily? A thousand, something like that? 10 million Q is a lot (assuming they all jump in to the join the fray) but there's at least that many psykers running around to combat them.
Not sure how many Q there actually are, but it's the equivalent of having 10 million or so Chaos God-level entities running around.
