Link it to a stockpile with the "give" or "give/take" options and make sure it's told to wait long enough for haulers to empty it. If you set it for immediate departure, it won't wait around for haulers to empty it out.
I have my stops set up so the cart won't move to the next stop until none of its "desired items" remain. Then I fiddled with the stockpile options for that stop (menu said to mark 'kept' items which confused me) to try to get my dwarves to only unload certain items.
Sadly, my dwarves unloaded a few items and then the cart just sat there, and no one came to guide it to the next stop. Will have to keep working with the stockpile controls. Could be that the "move cart once it has no desired items" is what's messing me up. I'll try to set the cart to move after x amount of time instead of base it on it's contents.
FYI My project is to take a bunch of items from one big jumbled pile and split them up into several more organized piles. Track stops don't work because the cart just auto-dumps everything at the first stop/stockpile it reaches.
Also, just a friendly reminder to update the minecart DF wiki page as you learn new things > http://dwarffortresswiki.org/index.php/DF2012:Minecart
