Morally dubious actions for villains are not - or should not be at least - be a problem for villains, what with the whole evil and self-serving thing.
It's called Villain Protagonists.
Like with Dr. Horrible's Sing-Along Blog.
Or the Taltos series of books by Steven Brust.
Villains can have morals; being a villain and being a bad person are not the same thing.
Also, would an under ground slave trade of super humans be a bit to far?
