Perhaps designating the hamlet as monster lair with DFHack stops the spawning?

no
doing that just prevents scattering,
the reload issue comes from towns folks acting like unknown units which won't take up memory and not clog pcs.
You are better off making a script that checks how many member of a civ that are dead and use that number to subtract from the site population quota so that when you load in a new area or the entire site you end up with less people.
