OK, problem solved.

Here was the problem:

So my miners are digging out my new stockpiles in my "unmodded" DF-
OK, it's kind of modded. I've added random things like holistic spawn, broadswords and boozebears
-and it's taking ages. So DFHack to the rescue! I type in

fastdwarf 1 and almost immediately, what the hell?

Is this a known bug or something? Is it actually connected to DFHack in any way?

... am I being trolled by my own raws? Did I accidentally add some kind of syndrome to a rock that makes dwarves spontaneously become dragons? Have my raws become sentient and are using dragons to take over my fortress!?

[EDIT:The nonsense continued even after disabling fastdwarf.]

Apparently I forgot that I had added my ‼experimental‼ transformation-related syndrome to various rocks... that also vaporise at room temperature. I fixed it by removing the syndrome's end time, so once a dwarf transforms, he'll stay that way and not clog up my announcement log.
The whole thing is awesome, but impractical, because now I can never acquire sandstone. Ever.

Check for duplicate raws. I'm not sure how they interact with all the fancy new syndrome types... but duplicate raws are known for making weird stuff happen, so I can't rule it out.
