Superman is badass but Doctor Manhattan has control over matter or something like that. Basically Micro-God versus the Man of Steel. I'd vote on the Micro-God any day, if they fought. They'd more than likely be like, "Oh noes, a bad guy! Wait, you're not a bad guy? Let's go whup Luthor's ass for a while, then go to the moon and write our names with eye lasers..."
