Considering this is actually a serious campaign, I would think pre-game OOC is the best place to do silly stuff.

Half-Fey Template is acceptable with the following modifications:
-If you gain a fly speed, the LA is increased to 3. Flying is really great in an exploration campaign.
-Charm Person is 3/day, not at will.
I don't really care about the Charm Person change since it's likely going to be almost never used anyway, but can I use a +3LA if we're starting at level 3?

Usually with LA, your starting level is determined as ECL (Effective Character Level).  Level Adjustment is added to your actual level to determine your ECL.  If this is how Grek is doing it, then the character would be Level 0, or in other words, non-existent.

The other way, which seems less common from what I've read, is what you just described.  It would, however, stick an ECL6 with a pile of ECL3's.

You cannot. As a special one-time thing, you can start with the +2 template (let's say your wings are injured) and a single class level, and then advance into the +3 template (your wings 'heal' and you 'regain' your flight speed) when you qualify for a level.

+3 LA and 3 class levels is supposed to be as good as a 6th level character. A starting character for this campaign would be 3 class levels and no LA, 2 class levels and +1 LA or 1 class level and +2 LA.

Ah, that's why they were mentioned then.
Would it be possible to go with the +2LA version of half-fey and be extraplanar, then take the Dark Template on level-up, fluffed as adapting to the surface sufficiently to function up there? If HiPS is a problem, I can lose that.

I don't see any problem with taking that template per say, but if your ECL is mostly from templates you're going to have really really low saves and hit points. So, watch out for that.
