I've seen them before. Not sure what they mean, but I don't think it's a bug.

Which ones? The blue omegas?

Maybe it's indicating a fortress located on a river? That's how human hamlets are colored, anyway.
Edit: Did you mean the light blue 'paragraph' signs? Most likely a biome. Probably good-aligned.

Elf sites wouldn't look like that on the local map.

I suspect it's a biome. Try F1,F2,F3.

none of them are good aligned just untamed wilds, and interestingly enough none of them are highwood it seems to be only conifer forests.

Untamed wilds means they're savage, which allows for highwood to be present. However, there is no such thing as a highwood forest biome, but highwood can be present in savage coniferous biomes (it's dependent on the biome being savage, but can be present in most biomes provided the savage criterion has been met).

It's weird, however, that the same symbol that's used for elven sites is used for a biome. The elven sites are always yellow. Blue usually means that a biome is Good, but not always (and red usually means it's Evil, but, again, not always).

I don't believe I've seen that before. My guess, however, is that it's forest somehow dominated by highwood. Looking at the detailed map the embark rectangle has a number of these symbols, plus a number of club and heart symbols (representing two different groups of tree species) in a coniferous forest biome.
