Does anyone have any idea whats going on here? I looked in legends and for some reason the parent civilization randomly attacked on of its own governments, I'm not sure why.

Given that you provide no details, all anyone else can do is guess.

One known cause is that two groups from the same civ (but different sites) were sent to attack the same site. The first one conquered it, and DF isn't smart enough to realize that you shouldn't attack the designated site when it's no longer controlled by the enemy they were sent to attack, but rather controlled by your own civ already (let alone controlled by another civs you're not at war with).
That's one way for a fortress to get into a civil war with its parent civ.
