Difficulty in combining seemingly compatible mods

I am trying to use a modified version of Modest Wanderer combined with a lightly modified version of Fear of the Dark (I've just changed all were-beast weaknesses to silver)

The issue I've found is that some of the most important crafting menus from Modest Wanderer are not available in the interaction menu under "x" despite the RAW containing all the relevant lists (in formatting that seems identical to me), I only have the following:
- >  Basic Crafting
Bonecarving - Ammo and weapons
Bonecarving - Trinkets and misc
Stonecrafting - Ammo and weapons
Stonecrafting - Trinkets and misc
Woodcrafting - Ammo and weapons
Woodcrafting - Trinkets and misc
Harvest seeds from seedpods

I have tried both my modified and the stock download of Modest Wanderer by themselves on clean installations.
Beyond Compare 4 was used for the merging.
I'm aware that these mods are for an older version of Dwarf Fortress, but I had even more trouble with the alternative choice;

The crafting menu in DARK AGES: IV worked perfectly for my needs (crafting with animal hide), but any attempt to remove a feature (ie the Shadow people, Cthulu mythos stuff or Black Powder for instance) was reverted when I launched Dwarf Fortress.
Edited raws were patched and the deleted ones reinstalled themselves on the spot, making any personal revisions impossible.

I'm new to this whole thing so if anyone has a solution to either of my problems then I'd appreciate the advice. Thanks.
