Well buckets are filled with mud

I have a few wells drawing from some cave water, and if I examine the buckets in the well I see they are all filled with mud.  Could I avoid this by building a separate cistern instead of drawing directly from the cave water?  also does this cause unhappy thoughts or in any way discourage dwarves from using the well?
