Instead of using the stockpile interface, how about linking the workshop to an actual stockpile?  The jeweler would take each item from the pile, encrust it, and (if Toady feels up to it) put it back.

(The ability to link workshop input and output directly to stockpiles would make a good foundation for, among other things, batch hauling.  You could have a wagon which works exactly like a workshop in terms of loading up from the input pile and unloading to the output pile--except that the job in the middle is "move the wagon".)

One thing that would be good is the ability to select that only new objects would be used.

That Pipe had hand been enjeweled WAY too much

This would be fantastic. It would solve not only this problem but many others as well.

I also think this is a good way to handle it.

My problem is that the existing categories are too vague.  If you want to encrust rock crafts with jewels to sell to the elves, there's no way to specify that clothing doesn't get encrusted as well since both are finished goods.  The stockpile interface already has all sorts of options to allow a very fine control, while also offering reasonable defaults for players who don't care.
