this is a problem with DF itself, the genes aren't working properly as the game starts all civs with just a handful of breeding pairs and derives all hair/coat color from them.
The way I "solved" it in my offshoot/fork of this mod, I basically made a few hundred duplicate castes, each reducing the chance of seeing two pony clones.
The rest we can just write down as cloning or time travel artifacts.
