Not good.

So, I had a gemcrafter get possessed, the caravans left just before he did so, and the gems he's asking for do not exist on this map.

What should I do?

How do you know they don't exist on the map? Is it in his favorite materials? Moody dwarves don't always choose their preferred gem, I think, so you should be fine with any gems.
If it doesn't work, then lock him in somewhere in case he goes berserk.

What's the boatmurdered line?  "He's having visions of gems.  I'm having visions of the fortress guard lopping his head off in about a fortnight"?

Boatmurdered is good stuff, unless you're one of the dwarves :P

Also, if he dies at 0 happiness, won't he come back as an invincible ghost and rectally violate my fortress (leading to a tantrum spiral due to the death of a few dwarves)

Not if you properly bury him. Or memorialize him on a slab.

I'll be honest, I've never buried a dwarf.  It's never been a concern before.  No clue how.  *shrug*

Get a coffin from either the mason's shop (sarcophagus), forge (also sarcophagus), or carpenter's shop (casket). Then 'b'uild it with 'n', choose a coffin, wait til' it's built, then go over to it with 'q', and set burials on.

You could also mod the game to change a reaction to make the gem that you need.

That is if you don't mind changing the game and getting your hands dirty in the data files.

And press 'p' to disable pets being interred in it.
